Frontal asymmetry analysis

I am currently following what appears to be standard protocol for the EEG measurement and calculation of alpha frequency asymmetry across frontal hemispheres.
We have recorded in 8 one-minute segments (eyes-open, eyes-closed; denoted by biosemi markers in the BDF file). We want to the sub-epoch the data into 2-second windows, overlapping by 50%.
Artefact-free 2-second windows should then be converted to 2-second Hamming windows and put through an FFT.
However, at this stage, I cannot seem to find the best method to sub-epoch into 2-second windows based around the markers.
I am working in Matlab, with custom scripts and EEGLAB. I thought perhaps the pop_epoch function may be of use here but unsure on exactly how.
Any help would be appreciated.
