EMG recording for Transcranial Magnetic Stimulation

I am interested in using the biosemi EMG technology to record the minimal motor threshold when administering transcranial magnetic stimulation to the motox cortex. In previous studies (not using BioSemi technology) disposable disc electrodes are placed over the contralateral first dorsal interosseous (FDI) muscle (in the hand). We are interested in measuring the minimum stimulus intensity that evokes MEPs of at least 50 mV peak-to-peak amplitude. Can you give me advice how to set it up? Can I just use the EX1, EX2 and EX3 to measure the muscle activity and also to reference. Is there a good program to analyse the EMG data?
